Deities and headcanons.
The Golden Goddesses
The most renowned of the divine are the omnipotent Golden Goddesses, alternatively known as the Gods of Old, who created the the world itself. They are most well-known in the mythology of the kingdom of Hyrule.
Din, the Goddess of Power: "Din... With her strong flaming arms, cultivated the land and created the red earth." (Fire) - Also known as the Goddess of Sands and Goddess of the Mountains
Nayru, the Goddess of Wisdom: "Nayru... Poured out her wisdom onto the land, and gave it the spirit of law." (Water)
Farore, the Goddess of Courage: "Farore... With her rich soul, produced all life forms who would uphold the law." (Wind)
These Goddesses are the ones Link knows the best, and frequently Link leaves offerings to all of them, predominantly Farore, due to being her chosen one.
The offerings seem Buddhist in nature, but are served surrounded by special beads or a necklace, and has no sand or incense.

Guardian Deities
There are groups of several guardians who watch over specific tribes throughout the history of Hyrule and its neighbours. While not true deities in proper they are worshipped all the same. Link has knowledge of these, but does not worship them.
The Great Deku Tree is a "forest spirit" and the guardian of the Kokiri, the Kokiri Forest and the Lost Woods.
Lord Jabu-Jabu is a "water spirit" and the guardian of the Zora.
The Four Giants who watch over the land of Termina- from Din and Farore.
Valoo is a "sky spirit" and guardian of the Rito.
Jabun is a "sea spirit" and likely guardian of the Fishmen.
Ordona the Light Spirit, the guardian of the Ordon Province, bordering southern Hyrule.
Faron the Light Spirit, the guardian of Hyrule's Faron Province (Originally Faron the Water Dragon)
Eldin the Light Spirit, the guardian of Hyrule's Eldin Province. (Originally Eldin the Fire Dragon)
Lanayru the Light Spirit, the guardian of Hyrule's Lanayru Province. (Originally Lanayru the Lighting Dragon)
The Guardian Deities of the Twilight Realm.
The Ocean King, guardian of the World of the Ocean King and the Servant Spirits, the fairies who assist the Ocean King in protecting the Great Sea; they are Ciela, Leaf, and Neri.
Levias, the guardian of the skies.
The Season Spirits assist the Oracle in Holodrum in ensuring the circadian cycle of the seasons.
Zephos and Cyclos are twin gods of wind, said to be derived from Farore. Golden Chief Cylos is a "wind spirit" very similar to Zephos and Cyclos.
One of the Great Fairies is known as the Goddess of Fortune. Great fairies in general as sacred figures.
The Spirits of Good, worshipped by the Lokomo, said to be from Nayru as well.
The Fierce Deity, from which the Fierce Deity's Mask is derived. Unknown origins and not associated with any goddess. However, Link has affinity with him because the deity is a fragment of Link's ancestor- Hylia's chosen hero.

Hylia/Zelda
Also known as the Goddess of Time.
Hylia, the original protector of the Triforce as entrusted by the Old Gods. Also known as The Goddess, Her Grace and later Zelda- her reincarnation. She is depicted throughout the world by both statues and imagery, often as having had angelic wings and holding a sword in her right hand. Beginning as a divine entity, she was later, by her own choice, reborn into a mortal form as the first incarnation of Zelda, making her the true ancestor to the Royal Family of Hyrule and explaining the magical powers passed down within their bloodline.
.... Hyrule Warriors Link just worships her (Zelda) in the way a lover would.
